In my experience, if you are wanting to utilise M.P. for de-nitrification in particular, then treating it as a deep sand bed is the only way.
Never remove it to try & clean it. Microbes & macro critters like worms, feather dusters, pods etc, will keep it clean & will make a home of it.
The fact that these organisms will populate the block is what will make it more efficient.

Also, monitor aluminium levels, or increase water change volumes.
